For any jagged bits of fibreglass on the inside of a build i use a dremel and cut off the sharp pieces then you could sand it down further if you wanted to. I wouldnt put bondo on the inside maybe just try sanding any sharp bits down then the padding will cover them anyway so you shouldnt feel...
