hrrrm, not many non-pep files that I know of... I would honestly suggest freehanding the mk VI if your comfortable with that. the mkVI IS rather smooth so if you need to fill in some gaps, try latex caulk. there are some eva tutorials on instructables that use latex caulk. hope this helps
 
The archive includes many foam templates.

Alternatively, if you feel comfortable with it, you can use the pep file and turn off the tabs option. Afterwards, I would go through and combine pieces until it is manageable on foam or whatever material you're planning to use.
 
I used the medium def file from the archive (it is the flying squirrel one)
