Once again, I have been foiled in at least one way, shape, or form. I just installed Ubuntu on my computer, and I just realized that Pepakura is not compatible. I think I might just go crazy. Any suggestions?

Congrats, welcome to the party who tried linux and failed because of software/hardware mis compatibility. I'm one of them (good thing I use duel boot!)
Try WINE first, it can run some windows programs and games just like windows, but it doesnt work for everything.
if Wine fails you on Ubuntu, just forget it and go back to windows.
I dual boot Ubuntu and XP on my old comp, but Frost pretty much answered your question by recommending WINE. Ubuntu's great to mess around with (fun desktop effects), but when you hit a problem, you'll find that you need to find a certain motivation that will make you want to learn to fix it. I installed mine on an external HDD actually, it ran full speed from USB and booted from USB just fine.
The only repairs I needed to do to my laptop was stick in my XP disc and type fixmbr, y, y.
The master boot record which loads windows was replaced with one that loads linux, so to let my PC run windows again, I had to fix the boot record to boot XP by default.
