Noob looking for a little bit of help with Pepakura Designer

When going through some of the files from the armory, I've noticed that there are a lot of parts not on the paper and instead on the gray area above it.

Would anyone mind explaining what these parts are supposed to be? Or do I need to change a setting within the programs to fix it?

The file you are looking at is a foam conversion from a pep build. The stuff floating in limbo are all the bits that won't work very well in a foam build.
