I think we can all agree that there shouldn't be any Spartan III's at Reach because if memory serves correctly almost all of the III's got wiped out in an assault on a Covenant factory. And it's been years so a little hazy, but if memory serves correctly Kurt was in the process of training the Spartan IV's (Or second generation III's if you will) When Halsey came to Onyx, so that means that if only a hand full of original III's survived and they were all on Onyx with Kurt then there is no way that they could be at Reach. I haven't played Reach at all yet so I know very little in game info, only what I've read in the books to date.
As I have tried to explain this before, Jun and Hasely went to CASTLE, the 3 or so mile under ground base can take a 80 megaton nuke, I do not think that they would be killed from glassing.
I speculate that they were recovered after Reach was terraformed... You can see Noble 6's helmet in the ground in grass and flowers... terraformed.
One last time. According to the Developer Commentary included with the Halo: Reach Legendary Edition, Jun is still alive.

If memory serves - advanced AI's have the ability to make copies of themselves to be left behind or perform individual task apart from the main body. These copies are nowhere near as advanced and/or powerful as the original but they get the job done. It is entirely - though theoretically possible - that Cortana had made a copy of herself to be left behind and collect the Forerunner data on Reach with Halsey while the core program was with John on the PoA. Then, when Noble 6 brought the copy to Keyes, he had it merged in with the core program.
Or I might be thinking something entirely different all together. I've read so many books about AI's that sometimes the lines get blurred but I could swear that Cortana did something similar to that in Fall of Reach. I know she can split up her process threads to perform different task. Maybe it's my brain trying to visualize that as her making copies of herself.
But as DW said - lots of flimsy conjecture to try and shoehorn one story into another. I just try to enjoy the game and ignore any inconsistencies that may pop up. The big details are usually pretty solid despite the fact that the little ones might mar the surface up a bit. Usually at least.
As for Jun, he was last seen escorting Halsey to C-Base. Good enough for me. Doubt there would be enough material of their trek from Sword to Castle to constitute an entire book. I doubt even so much as a short graphic novel or the like. No, this will likely forever be one of the unsolved mysteries of the Halo universe.
I like to think he escaped reach and opened a pet store in New Hampshire. It would be hard at first with the chaos from the Covies assault on earth circa Halo 3, but he would make it. He's a Spartan after all. Selling puppies and kittens and the like to war-torn children and tired colonist looking for some reprieve from inner colony hell.
Oh, maybe he could meet up with Maria and confirm she did indeed retire to earth and have kids - and they're Jun's kids!

I argue that... She can leave certain strings to do certain tasks but thats basically like a computer running 2 or more programs, and the copying you're talking about she isn't able to do until she analyzes a covenant AI that has upgrades apparently, WELL after reach. what is it like 3 weeks after?
oh and playdohlord im pretty sure, or id at least guess that a base that can survive an 80 megaton nuke has certain pressurization and heating countermeasures. Cause for one a nuke that size would definetely create ALOT of heat an ALOT of pressure. but i do respect that whole connection mind you
