I've Got A Few Questions About Pepakura

How do you print something thats A4 onto letter paper and what do I do if two folds are crossing each other on a paper?

There is an option for setting the paper size, click and drag the pieces to fit without the overlap, you can also rotate.

You'll have to download Designer then. Once you scale it and get all the pieces in place, you need to either print it or pdf it. Or you can buy the program and save changes.
