So, you've got your armor fitting perfectly. Now, time to move on to the weapons. But, yet again, it's problem numbero uno all over again; My SMG is bigger than my BR!
Luckily, when it comes to weapons, their length is constant; solving this problem requires no equations. And what I mean by LENGTH is from the tip of the barrel (the muzzle) to the part that touches your shoulder (the stock). The tricky part is finding how long the model actually is. Some of the models are flipped to different planes. Some Pep files have the gun sitting display-style, others have the gun laying on its side, and some have the weapon pointed straight up. So how do you know which value is the HEIGHT, WIDTH, and DEPTH?
It's very simple. When you open up a weapon file, in the lowest right corner of the Pepakura window, below the 2D Pattern Window, there are a set of 3 values. H#, W#, and D#. These are the dimensions of the model currently opened. The biggest value among the three is the current LENGTH (muzzle to stock). Once you locate that field, input the measurements in this chart that correspond to the weapon:

Assault Rifle- 68 cm
Battle Rifle- 83 cm
Shotgun- 85 cm
Magnum- 23 cm
SMG- 45 cm
Sniper Rifle- 150 cm
Spartan Laser- 100 cm
---Covenant---
Carbine- 85 cm
Plasma Rifle- 50 cm
Plasma Pistol- 25 cm
Keep in mind that you may have to convert to MILLIMETERS if you are using Pepakura 3 (just add a 0 to the end).
