Skull trouble?!

I am having difficulties with getting some skulls, any ideas...when i get there on legendary they arnt there?

Not entirely true, yes you have to start at the begining, but once you get the skull(s) you can save and quit, and they'll count.

i know you have to start at the beginning of the Ark to get the cowbell

Yes and have all the other skulls in hand but not turned on.
